This kind of thing is incredibly common. In fact, it isn't that rare to find a flight with a connection that is cheaper that just the first leg of the flight on its own. The only one I'd add is if you have only hand luggage and need to travel internally in the USA, check https://skiplagged.com to see if it's cheaper to book a connecting flight but leave the airport at the connecting airport rather than completing the connection. It is called skip lagging, and it’s common to do for budget travelers. Airlines do not like it when you do that, but yes you can get off in Madrid and not continue on to your next flight. A couple things to note- if you do this, do not check luggage as that will continue on to your final destination without you, and don’t book this on a round trip ticket with the same airline, as they could cancel your return... So nearly all search engines use ITA matrix, including Google flights. it's simply that different websites favor certain parameters. Google flights is fast, powerful, and remains very neutral and is a good place to start.
