If OTS does not fit the bill, try one of the many open-source e-commerce frameworks that already solved all the hard parts for you, and allow you to just build out the custom parts specific to your requirements. Another option is to take a framework that handles 80% of the stuff you need (customer/order/inventory managament, payments, shipping etc) but that gives you the flexibility to create whatever custom flows you need.
